You may need to add the recursive option to the cp command you gave:
:~/mnt# cp -R /mnt ~/knoppix-usb/bootdisk

Dear Club Members;
Modifying miniroot.gz:, no worky.
I DID;(from instructions bottom this page)
:~#cd damnsmall-0.3.6-usb/knoppix
:~/damnsmall-0.3.6-usb/knoppix#
mount -o loop boot.img /mnt
['loop: loaded (max 8 devices)']
:~/damnsmall-0.3.6-usb/knoppix# cd /mnt
:~/mnt# cp /mnt ~/knoppix-usb/bootdisk
['cp: omitting directory '/mnt' ']

Neither directory nor files appear
in/as "~knoppix-usb/bootdisk" in root directory.
they do remain in /mnt.

------BACKGROUND INFO.-------
Modifying miniroot.gz: (instructions)
"First you need to modify the Boot-image (KNOPPIX/boot.img}.
Mount it (mount -o loop boot.img /mnt)
and copy everything in a directory
(e.g.~/knoppix-usb.bootdisk).
You need to modify "linuxrc" in "miniroot.gz" and put the relevant usb
modules in "modules/usb/."
